Polyjuice potion is based on DNA, right (and a little magic of age, otherwise you’d get an embryo)? There is no way to record information about where in the menstrual cycle someone is. Even any age information polyjuice takes up wouldn’t get that right, because it has to do with circulating hormone levels, which a toenail clipping or hair strand can’t pick up on. We have to assume that polyjuice potion sets everyone at their baseline - their genetic homeostasis. If someone has a cold, there ‘polyjuice doppelganger’ won’t have a cold. Even if we allow in appearance factors like hair length, there is no reason to believe that internal systems - like digestion - are accounted for. If the person you took a hair from had to shit at the time, you don’t have to shit as soon as you take the polyjuice potion.

POINT BEING it is two week from the start of the menstrual cycle to ovulation, and polyjuice doesn’t last that long. You’d have to inhabit a female body for long enough to establish circulating hormone levels, migrate an egg from the ovaries into the fallopian tubes, and ovulate. Not a one hour task. Furthermore, from ejaculation to conception can take up to 48 hours. Sperm are hardy little fellas, and can stay alive for up to two days inside a woman’s body. 

And lastly, it is much harder to conceive under conditions of physical and hormonal stress, and I’m pretty sure polyjuice potion fucks your body up enough for it to have a non-fertile cycle.
